Don Francisco Atahualpa fue el heredero principal del soberano Atahualpa y de Huayco Ocllo, uno de los 14 hijos de la pareja que fueron rescatados por Francisco Pizarro y los franciscanos. No se sabe exactamente donde nació, pero se especula que fue en la década de 1520 en el Chinchaysuyo.
“La escena en que Atahualpa le encomienda sus hijos a Pizarro, ha sido descrita por muchos testigos. En 1554, por ejemplo, el conquistador Mancio Serra, relata : «vido morir el dicho Atabalipa e al tiempo que le quisieron matar vido… que por el lengua e llorando dixo al dicho marques Don Francisco Pizarro que le encargaba sus hijos e hijas”. (Udo Oberem, 1976)
Conocido inicialmente como “Auqui Topatauchi” fue bautizado en la década de 1530 con el nombre de «Francisco”, en honor a Francisco Pizarro, ya que su padre Atahualpa había mantenido amistad con Pizarro y este le había pedido que se encargara de criar y proteger a sus hijos.
Fue instruido por fray Jodoco Ricke en la doctrina cristiana hasta terminar su instrucción básica en el Colegio de San Andrés de Quito. El 1547 Don Francisco solicitó permiso para casarse con Doña Beatriz Coquilago Ango, hermana del Cacique Principal de Otavalo, Don Alonso Ango.
“En él tenemos un hijo de Atabalipa, que no tiene con qué se sustentar y débele Vuestra Majestad dar con que pueda casarse y casa. Llámase Don Francisco Atabalipa”. (De Morales, XVI)
El Marqués de Cañete le otorgó una provisión real en 1556 por el cual se le daba a Don Francisco una renta de 300 pesos de oro al año, y que en 1563 por gracia del rey Felipe II aumentó a 1 000 pesos de oro al año.
Don Francisco tuvo la vida de cualquier noble de la época, disponía de los ingresos de sus Encomiendas (Conocoto, Cotocollao, Chambo y otras) y del comercio, mantenía muchas casas y animales, así mismo tenía la obligación de defender la autoridad del rey. En 1554 fue designado como “Capitán de los Indios Auxiliares de Quito” y participó en la derrota de los indios rebeldes de Lita, Quilca y Caguasqui.
“Que en la dicha conquista y pacificación entraron donde el dicho Don Francisco con el dicho cargo sirvió muy principalmente en la guerra y en los peligros e trabajos que en ella se ofrecieron.” (Anónimo, 1579)
En 1559 acompañó al gobernador Gil Ramírez Dávalos en la campaña contra los indios de Quijos, en lo alto del Napo, la cual condujo a la ocupación de este territorio. En 1578 los indios Quijos se levantan contra la ocupación española, Don Francisco Atahualpa por su importancia simbólica como heredero de Atahualpa fue enviado al sur para neutralizar a los indios de Riobamba, Cuenca y Loja.
El Presidente de la Audiencia nombró a Don Francisco como «Capitán y Justicia Mayor de todos los Indios de la Sierra instituido con muchos poderes para calmar la situación”. Don Francisco sofocó la rebelión y condujo a los indios rebeldes en calidad de prisioneros hacia Quito, junto con sus caballos, armas y otros elementos que les fueron confiscados.
Don Francisco Atahualpa falleció aproximadamente en la década de 1580, enfermo y viejo, siendo enterrado acorde a su estatus de noble en algún lugar de la Iglesia de San Francisco de Quito.
